を込めて means to do something while putting a particular feeling, emotion, or intention into it. It typically attaches to emotion nouns like love, hope, gratitude, or effort, describing the heartfelt spirit behind an action. It adds warmth and sincerity to the act it modifies.

I wrote the letter with heartfelt gratitude.
感謝の気持ちを込めて shows the letter was written full of gratitude.

Haha wa aijou o komete bentou o tsukutte kureta.
My mother made the lunchbox with love.
愛情を込めて conveys that the lunch was made with loving feeling.
平和への願いを込めて、鶴を折った。
Heiwa e no negai o komete, tsuru o otta.

願いを込めて expresses folding the crane while putting a wish into it.

The JLPT rarely asks whether you recognise a pattern — it asks which of several similar patterns fits. These are the ones ~を込めて is tested against.
をもって means 'by means of' or 'as of (a time)' in formal contexts, while を込めて specifically means infusing an action with feeling.
ながら means doing two actions at once, whereas を込めて describes the emotional spirit poured into a single action.
